I dont know how it could of happened but it definitely doesn't affect the settings in DVDDecrypter in recent versions, if at all in any versionold-hack said:Saw it happen once with an earlier version of DS so I've just made sure that I select "separate by file" under options for file mode. I know that DVDDecrypter doesn't default to ripping by cell ID so when I used DVDDecrypter on it's own and I ended up with all those files ripped by cell ID, I assumed the settings were retained from using DS.
