You need to erase the whole disc. So if you have some files you want copy the disc to your HD and the delete the files you don't want and then reburn it. 
Most burning software have something like Erase Wizard from Alcohol 120% and that will erase it for you and you only need the quick one to erase it.

If you have an open multisession, your software may be able to exclude some files from the next session.
If you have copied the files back to HD from CD/DVD, they will be read only, and you'll have to change the attributes - better operating systems than Windows are able to to present normal files on a write protected media, but Windows represents the files as write protected, so the are copied with those attributes.
