You could try it, but it will have an effect. The glass in a scanner is a little enhanced for your scanner (more opticaly pure, anti-reflective coating, and other coatings that may filter or enhance the scanning lamp). It is NOT standard hardware store glass.
Have you tried the manufacturer to see how much it would be to replace? If you did the replacement yourself, the costs probably won't be so bad.
In the end, I guess you have to ask yourself how important accurate colors and sharpness are to you as it will effect the quality.
