Okay, in your Swordfish example above, its a FILM type ( frame rate is 23.976 fps) so when in TMPGEnc, load in the NTSC FILM Template rather than the NTSC template, else lip synce will be way out !
There should be no problems with TMPGEnc handelling the 48khz audio and would normally re-sample it at 44.1 during conversion. However, it appears TEMPGEnc has a problem with the Audio in that particular AVI (a common problem) and wont touch it, hence the error.
As I mentioned in the tutorial, simply load the AVI file into VirtualDUB and then under File, Save WAV. Then in TMPGEnc, use this WAV file as Audio source rather than the AVI.
