      NTFSDOS Pro Help needed

Hi, question on NTFSDOS Pro 4.0. When I boot into dos, run the program, all appears to work fine. However, if I copy a file on an NTFS volume to a different file, (copy ***.dat ***2.dat for instance), when I reboot and go back into windows, an fc /b of the two files shows many differences. Is there something I'm doing wrong? Thanks...
